Wow. When they said it was one where you wonder 'how could he/they get out of that?' they weren't wrong. More like an ending to the series rather than penultimate - where can they go?
I knew the Doctor would probably be either inside or trapped - surprised that River Song might die and be the one in the explosion (although we've not done Picnic at Asgard as mentioned in Silence in the Library - also she can't not be sent to the library, then again time might've changed?), and didn't guess that it was all his enemies coming together wrongly to stop the cracks in time as if it was his doing (too late).
Amy can't be dead since Karen Gillan was signed on for 2011...unless that was a lie.
Rory back but as an Auton? Wow.
I suspect the explosion of the TARDIS is going to change time, or change things...
P.S. 'a handsome Time Agent' - 51st century? Captain Jack?
EDIT - some of the more way out/interesting theories via why_a_duck and digitalspy are:
"The universe is no more. But what we haven't seen is that inside the pandorica the Doc has already used the vortex manipulator to escape and cross his own timeline to talk to Amy and ask her to remember him.
He has done this because he is about to throw himself into the crack to wipe his own existence.
This will stop the Alliance ever thinking it is the Doc who has caused the cracks and therefore can't lock him in the Pandorica.
The only way back for the Doc is if Amy remembers him..."
And that the 'too big' house is also hiding a TARDIS or something - notice there is another set of stairs re: the Lodger? Err the outside house has no 3rd floor, nor windows. Another prisoner/that secret spaceship that was in the Lodger - can't help think it's something to do with that.
Also it's fairly out that little Amelia Pond is in 'Big Bang' the next episode at a museum - theory is she frees the Doctor from the Pandorica in her timeline...and thus changing her own future, it explains the gap/time shift in coming back in the 1st episode, also the 'remember when you were 7' line from the Wreck of the Byzantium episode.
Jack could come back to save the day - doubtable as he's RTD era, but maybe. He was referenced.
Amy is DEFINITELY not what she seems. No ducks on the 'pond', no parents around, Rory's badge, her large empty house, I think we'll hear more about her backstory, also the time changes might mean Rory & her are alive and back together - for if time can be changed via the cracks, if it never happens it can be changed back...
As regards who's behind this, dunno. Omega is the suggestion from Pete and others...I'm not so sure - take your pick:

Eternals
The Master (?)
Trickster...
